I presume that you can sort of look at this as Lord Rees as the equivalent of Churchill saying "Let's collaborate with Stalin because he is the lesser of two evils and we need him to win," and Dawkins and Jones saying,"Not by that much, and we'll end up worse off with the other side grabbing masses of territory while we look on."

I suppose the key difference between Stalin and, say, the Archbishop of Canterbury, is ... why do they have power as allys? There was at least some hope of the people rejecting Stalin's ideology.

Not actually equating the Archbishop to Stalin - just saying that the choice is pretty much the same. Do you ally with someone you don't trust or agree with out of expediancy (the enemy of my enemy is my friend) and take the consequences (becoming allied to a cause you do not believe in, and that you think is dangerous), or do you reject the alliance and bear the consequences?

It also has to be said that you would expect people in the biological sciences to be a lot more wary - the churches are on the whole more likely nowadays to be against biological theories and research areas (stem cell research, for instance) than against anything in theoretical physics or chemistry. Dawkins, in particular, is a feminist and a supporter of gay rights... which probably makes him even more wary.
